Hi.
I bought the game from GoG when it was first released. Is there any way I can transfer this purchase to the steam version of the game so I can get automatic and beta updates? I feel a bit hard done by paying for the same game but not getting the updates that are released. I was only told the other day about an update that added waypoint predictions into the game and that was released months ago.
Is there a way I can activate my GoG version of the game on steam?

The sales were not done by the same companies, so I don't see how you could transfer you purchase.
I don't know how the GoG version updates, but I know that the latest 1.02 version is available on GoG, including waypoint routes drawing. Maybe you need to re-download the game, or use some kind of updater they provide? Once 1.03 is out of beta (this should take a couple of days, not much more), it will also be made available on GoG.
If you really want the Steam version, the best you can do is probably buy the game again from the website, which will give you access to both the standalone version and the Steam version. It is currently offered at a reduced price.

Open FTL on your GOG shelf. The updater file link is directly under the installation file link. Download it, run it, and enjoy the latest version of FTL.
The only thing that Steam offers over GOG is DRM. I (and many others) always choose GOG when possible.

Steam automatically updates your games for you (after a lengthy update submission process), and has a community feature integrated with its system so you can easily find people interested in the game. To say nothing of the Steam API features. But in a game like this, Steam only really helps keep you up to date automatically. There's no advantage to having it on Steam vs. GOG. Steam isn't the enemy people, it's just a more successful GOG that has to answer to big name companies when they cry foul about piracy.
