I just had an experience where I was fighting a group of pirates. They were about to use their FTL drive to escape, so I teleported two of my crew into their helm. I figured that they wouldn't be able to use the FTL drive, since their pilot would be preoccupied fighting to steer the ship. Imagine my surprise when I lost my two fighters.
Is this intended? It doesn't really make sense.

It is intended.
The heroic enemy fighter managed to block one of your assault troopers with both arms, kicked the other in the chest all while head-butting the jump button.

Your own crew can also do that when you are being boarded by the way. As soon as the engine and the helm are repaired (one bar is enough), you can jump away, even mid-fight.

Btw, for your ship as well as the enemy, the cockpit still counts as manned if there is fighting going on in the room.
