i have been playing this game for a week or more played like 20 times between like playing the kestrel 10 times the type a engi ship and a once or twice with the zoltan type a ship. I cant beat the boss and remember im even doing this on easy the farthest ive gotten was after shooting off the first wing, i was screwed over with my max leveled cloaking and the drone surge came early or i timed it wrong, ive had a ship so tough i could destroy ships with high hull and shields within seconds, but i cant get the rebel flagship to lose, i also just got the engi stealth cruiser? or whatever that ship is that starts with cloaking…would that be a good ship to start out with? If any could help like what i should aim for with power bars and augmentations or cloaking, etc. Thanks
That stealth cruiser dint got well with like 10 mins... the Kestrel can get drones cloaking and teleporters right? i hope if not any one have a suggestion for a starter ship...i only have The Kestrel, Engi Cruiser, aswell as type B, Stealth Cruiser type A, and zoltan cruiser type A, the stealth cruiser idk what happend but it got harsh when shields were on cooldown...and no shields
So seems like that zoltan type A is pretty strong i got pretty far but not my best since i screwed up and could not get the shields down, but for example what weapons should i aim for and seems like engine upgrades go well but shields max and weapons max seems a good combo i only messed up since i had no more missiles, thanks again for your guys help once i beat this guy ill feel like i can actually play good

Here's a checklist of items that can help you against the flagship in specific ways:
-- Cloaking device: trolls the flagship's powersurges. Since the point of powersurges are to bust through your shields and do lots of damage in a brief moment, timing the cloak to avoid this is incredibly effective. Use the 5 second cloak only, or else it won't recharge in time for the next powersurge.
-- Teleporter: enables you to take out the flagship's weapons with little difficulty (dat missile launcher), although it's unlikely you'll stop them before they fire at least once. Don't try to send a crew into the main area though. That's ridiculously hard to pull off successfully, and even if you do, you can't win via crew takedown anyways.
-- Defense Drone I: mitigates missile attacks, and shoots down boarding drones (fk those things). Obviously you need the drone system to use this, so it's quite an investment. In my experience, this won't stop ALL boarding drones, but the flagship will run out of drones to throw your way before you're done with it. I don't recommend Defense Drone II because it also shoots down lasers, and there's plenty of those to distract it.
Your actual mileage bringing those equipment to the final fight may vary, as some tactics aren't effective against certain enemies. Teleporting onto an automatic rebel drone ship? Perish the thought.
Oh, and don't forget to make liberal use of the pause button. Seriously. There's no limit to how much you can pause.
i Recommend using full stelath to start the fight. us crew to take out weapons. Then switch back down to 5 second stealth.
WIth the ships you have going against the crew of thier ship is impossible but with the boarding based ships you can call almsot of thier crew and spare the one at the blaster and laser So that the ship doesn't go into ai mode.
best bet is to send in crew to pick off missles and Ion cannon (ion keeps your shield down for longer than normal and missle just ignore your shields.) Setting a few fire on the ship is pretty, you can burn the left side and invade the right side.
For me the easiest so far has to be the Zoltan A. The beam it gets at the start wipes the floor with most engagements in sectors 1-2, and by them you should be able to aquire some kind of laser/bomb to help you take down the shields of those in sectors beyond, and a 3rd weapon by sector 8. Plenty of power thanks to Zoltans and if you get boarded you have upgraded door systems. This allows you to open them up to space whilst you cower in your corner engine room and/or med bay. Have beaten the boss with 4 crew in this ship (on easy), at one stage down to 2!
I didnt invest in cloak, drones or teleporter. Instead I tried to make sure I had 8 bars of weapons and shields, enough to take down the boss shield and then beam damage as much as poss. I think just going for pure power is much simpler than dealing with multiple systems. Big shields, big guns
Also, with the boss try and damage those weapon rooms (bar left middle) and kill their crew as this will severely reduce its capacity to beat on you. The weapons dont get repaired until next phase.
Phase two, just use everything you've got to take down shields then drone room. Mash them up at your pleasure after that. I find fire is quite a useful weapon if you can get it:)
Shivan (Rock ship B) + Ion Bomb is so easy to beat the boss with. Just Fire-bomb his weapons, ion his shields, and once he is defenseless, light-em up! The only system you should purchase is a cloak, and maybe a teleporter. Then just get yourself max shields and 45% evade and you're good to go.
