Sadly, it's impossible to have a two of any system... Though you could make the medbay bigger to partially achieve the goal (though I guess you wanted the ship to have a backup medbay in case the first one was shut down)
Other than that, it's pretty good. I like the special events, could be tricky to do (events are global, not unique to certain ships, though this could be remedied by giving the ship an unused and renamed augmentation and having that as a requirement for blue event), but definitely feasible.

Also, for the event, yea a new sort of augmentation could work for sure. Could replace the Med-Bot one up there by doing the same thing but allows it to also do the blue choices.

You can make new systems afaik, they just wont do anything. But they can be used for events and blue options. I haven't done it, so i would not know too much.
