Does the "Stealth Weapons" augmentation allow your weapons to charge when the enemy cloaks? Or only allows you to keep charging when you yourself cloak (and enemy isn't)?
Do you only get the upgrade bonus if you power the system to that level? In particular, does the teleport cooldown only lower if you add that bar of power? I expect this is how it works, but I keep forgetting to test it while in the heat of battle...

The Stealth Weapons augment lets you fire with no cloak delay while you are cloaked. This lets you have the full length of your cloak while firing, when without Stealth Weapons your cloak will not last as long as it should while firing. This will not allow you to target the enemy if he is cloaked, however. You can target the enemy if you have an away team on board their ship, though.

If you upgrade the teleporter, you will have less delay between sending or recalling your crew members. I don't know of anything else that results of upgrading your teleporter, but I believe it only lowers the delay between teleporting.

No. It allows you to fire your weapons without disrupting the cloak. Without this aug, firing weapons while cloaked will drastically reduce the duration fo your cloak. Note that Beam weapons do not affect cloak duration, only lasers, missiles and ion blasts.

Yes. You can tell most easily by powering up the cloak as the duration timer will become longer.
There is one benefit to upgrading a system even without powering it. That system now takes more damage before being fully destroyed. For example a lvl1 life support will be taken out in one hit for a basic weapon. But a lvl2 life support would still function at lvl1. Even if it wasn't fully powered.
Weapons that do more than 1 damage (Heavy Lasers and most missile) would damage more "bars".
