Yeah. embarrassing, but i cant figure out for the life of me how to rotate 0_0 been driving me crazy....

One more thing that popped into my head, if you want doors separated from the rest, you might want to still give them an airlock so you don't have to carry an enemy around delaying your FTL drive if they board. It's already kind of trouble since you can't stop them breaking it. A custom repair/crew damage bomb or something, maybe?

You rotate manning by clicking the circle next to rotate option, setting the direction and then clicking the tile. Or similar.

About the 'other thing', I was assuming you're editing the files. In superluminal, you just need to make sure those violet rectangles you actually mentioned in the OP are all right. They're stations.

Unless by the other thing you mean glow, in which case pay attention to what happens if you load only type A and click engines on and off repeatedly - the way piloting room lights up - and then load both type A and B (B later) and try it again.
