I know the Zoltan shields are supposed to recharge when you jump, but I noticed something odd today, during a failed attempt at a "Pacifism" run. I was in the second sector, with no additional crew, augments or upgrades purchased. The ship I was fighting fired its beam after I had initiated my jump (while the game shifted to the zoomed out view) and the Zoltan shield took two damage. I'm sure it was the Zoltan shield, as the damage showed up in green. When I jumped in to the next beacon, the shield had maintained the damage taken, leaving me with exactly three points of shielding (three hits, one point each) before the Zoltan shield came down in the next battle.
I'm not sure if this is working as intended. Other types of weapons and asteroids simply missed the ship while jumping, but the beam hit and kept the shield damaged. I think it would make more sense to display the Zoltan shield as being active when the jump finishes, or to make it so that beams will also miss as you're spooling up for the jump.
