Whats the load order look like now? Sorry for the dumb question lol. Does the order below look correct?

Also you might want to put this part of the OP in regular size text. It would really help people new to your mod. I had no idea what these did until I saw the tiny bit of text hiding at the bottom. Anyway let me know how the load order looks, thanks.
Augmented Weapons Module (sMPK/CE/CEi) - Adds many different variations of weapons, each with their own unique perks and aesthetics.
Hard Flagship Module (all) - Replaces the final boss fight with a personally fine-tuned flagship engineered to put up a firm challenge to even the most powerful of cruiser.
Fleet Disabler (sMPK/CE) - Attempts to disable the Rebel advance by delaying them severely at the start of every sector.
Enhanced Systems Module (all) - Raises the upgrade limits on certain systems and subsystems, enabling them to be upgraded to new heights.

I knew the old mod loadout was

But that was before "Module - Augmented Weapons for sMPK-AE" was compatible with CE, I don't even know if it is yet.

Graphical stuff always comes before CE. And you want BP&B and CE and the patch together.

But that was before the most recent update, so things might have changed.

Helping paw time. Firstly, anything with Alpha goes before anything else, so I'd suggest swapping the order of that and BPaP. Secondly, unfortunately the AWM is not going to be compatible with CE for a while.. It's going to take a pretty hefty amount of effort to make it do so too, so in the meantime, braving the Endless Loot addon isn't out of the question. That might be the next thing I try, since currently as the current personal build stands, there's little else to do other than possibly refining the Fed Artillery graphics since those are much different than in the past.

I don't get it... this is supposed to be a modmod for CE(i?)... but it's not working with CE(i?)? Why is it in the "Working Mods" section of the forum then?

This mod has been around for ages and was working seamlessly before AE. Most ship mods for example that are under "Working Mods" haven't actually been updated and crash the game. It took a while but slowriderxcorps has done his best to get the mod working again and it works fine with vanilla and should work OK with CE. If you read the OP you can clearly see that the mod is being reworked for AE and CE still...

Because CE updates at least once a week.

Parts of sM Polish Kit have nothing to do with CE, and those parts are always in working order. The Alpha patch and all of the Modules and the Ship work without CE just fine.

Just the CE patches always fall behind, because Sleeper Service gives excellent support to CE.

Use Alpha. First thing in the modlist order.
I use the Alpha part even if I am using CE.
The modules are not compatible with CE. So you can use those too.

Well this turned out to be a major inconvenience in its own right. Due to an accidentally placed blacklist during the time when the forums were going down like raindrops, I found myself completely unable to get onto here at all. And I had thought that progress everywhere was being stalled as a result.. nope, not even slightly.

I had been working on more things related to the kit in the meantime, but with no way to actively update the thread, the motivation to keep working just kind of tapered off. Now that it is operational, I can resume my work, which will primarily focus on the CE patch and the experimental return of AWM-CE. I just need to see what weapons have been added in the interim and make the appropriate changes.

EDIT: The quick-scan of the changes in CE since the last adaptation was completed, and adaptations were made in order to make it more compatible. Take into account that it is currently untested: there may very well be nuances in its new form. It's very difficult to take into account all the important factors after about four weeks away from the only working computer at hand.

As for what changes are in place, the only main change to the base kit is that the graphics on the Flak weapons has been reworked, changing the colour of the light on the back end of the cannon from red to green. The bulk of the work was on the CE side and the modules. There is now a build of the AWM for CE available for use. It, like most of the thing, has not been tested, but before I had left due to forum outages I had done enough work to where it should be operational. The biggest change that has not happened however, is that the new graphics for the System Dirsruptors and Neural Stunners have NOT been implemented as of yet. Given another time window, I may look at these and see if I can make them work with the AWM. The problem I had with some ion weapons, especially the Stunners, is that I simply couldn't figure out a way to apply the skins to them without making the glowing parts of the weapon look like arse.

Feel free to drop any feedback on anything buggered up with the mod, and I'll attempt to get them sorted out the next time I get the chance. Thank you for your patience.

Upon catching wind of a core change in the way enemy missiles were operating in the latest update to CE, I dived into action and went through all the weapons to ensure that everything is working as it should be. Perhaps more importantly, several weapons have had their costs altered to make them fit further in line with the AE pricing model, with the anti-personnel lasers being the most affected by this. Also, the spreadshot ion weapons were tweaked around a bit. And all these changes have been applied to the beta of the CE AWM.

And this time, I actually remembered to update the SMM version numbers. Go team of one.
