Your backup files are probably corrupted. Try deleting the SMM .dat.bak files in the backup dir, and try to patch the mods again, WITHOUT the mods BP&B and CE BP&B compatability patch.
If this fails, you might have to reinstall FTL to get fresh dat files, then retry the SMM patching.
well, i tried to delete them and it didn't work, so how do i go about re-installing it.

No need to uninstall FTL. Just rerun the installation of ftp. This way you'll get fresh, unmodded .dat files.
Then, after making sure you have no .dat.bak files in the SMM backup dir, patch the mods you want to use.
When I installed AE and tried using CE mods, I also encountered failures, because SMM used .dat.bak files from the pre AE game. Just clean all the previous dat variant files and you should be good.

Hey TWS, long time no see

I'm guessing your having issues with the Java version on your PC. Make sure you have the updated jre/jdk Java package for 64b (I'm guessing you have a 64b system).
If you still have problems, run the SMM with the following command line execution:
java -Xms1024M -Xms1024M -jar modman.jar
A heap space of 1gb should prevent the error I believe you're encountering.
