I re download everything this time, the game, mods, mod loader. And so far it seems like it works.
Don't know what happened, slipstream might have corrupted a file or something, but it's working now.

Upon repeated requests, Endless Loot is available for regular (non-Infinite) CE now. As mentioned in the OP, EL was never really intended to be used outside the sandbox of CE Infinite. Its up to you if you want to deal with the way broader range of garbage and awesome gear on a regular playthrough.
CE Update 1.205
- Ooops, some pre-AE boss stuff was still left in; boss now no longer suffocates its crew in phase 3, for real this time
- White option outcomes for the mining base in distress corrected
- New AE combat augs and the subspace scanner secondary function now also work against the boss
- Militia Spotter vertical offset fixed
- Combat augments work against the turret guarding the supply station now
- Life Support UI does no longer change back to Oxygen UI when hacked
- Mantis Interceptor now has enough power to run all systems
- Rock Sectors got a guaranteed normal store back
- Swarm Missile Drone moves slightly slower now
- Plasma Thrower Mark I fire chance lowered
- Federation medical officers in the quarantine refugee event should no longer all have the same name
- Stores in abandoned sectors will now correctly accept goods from civilian sectors
- LASER type missiles list rarity reworked for AUTO and REBEL list; based on the fact that the game probably treats these as lasers
- Auto Cruiser have names now
- Engineering window reworked to allow more options to be displayed when having normal font size selected
- Civilians that are out of fuel or can't jump will no longer be able to flee upon being attacked
- Flashbang detonation ringing is less obnoxious now
- Enemy stun cluster bombs and drone-fired stun grenades will now obscure player vision on rooms for a short while
- Player controlled Light Anti-Crew Stun Drones move faster now
- Auto Controller fourth weapon mount fixed
- Some small fixes
- Some typos fixed
CE Infinite 1.205
- A few changes made in the main mod introduced in Infinite
CE Endless Loot 0.95 for CE
- Release for standard CE version 1.205 standalone

How do you install this mod, every guide I found to install it says to locate the .ftl file in the zip file, but I have searched for over an hour and there is no .flt file in the zip.

The .ftl file IS the zip compressed file, just named with a different file extension. Rename your .zip file to a .ftl file, copy the zip file via windows command line as a file with a .ftl extension, or redownload the .ftl file and make sure it is saved as a general file, not a .zip file.
