I think this issue can be resolved by verifying cache in Steam (i think that's what it's called).
Usually this happens if files from two different versions of FTL cause conflicts, but not allways. Have you recently upgraded the game or installed mods?
Specifically, the "resource.dat" file is out of date compared to the FTL exe version. Usually this is caused by the mod manager incorrectly restoring an older version of resource.dat since it will cache it.

Apologies for bumping/hijacking/necroing this thread but this is the issue I've been having for a while with FTL.
For me (don't know about OP though) it extends - or I have more than one issue! - to all on-ship drones being invisible when in use, the "Ship attempting FTL jump" warning text in battle and the neato hatching effect for oxygen-less rooms not displaying.
I own the game via GOG.com and patched it to their most recent release. I previously had a couple of mods installed but thought I'd removed them; certainly since I've tried a proper uninstall and a straight delete of the system folder (for me the game automatically installed to C:\Program Files (x86)\GOG.com) followed by fresh reinstall. I'm afraid I don't fully understand Matthew's comments about the resource.dat file or how that translates into a fix. My FTLGame.exe shows Date Modified 21/12/2012 15:07 and my resource.dat shows Date Modified 21/12/2012 15:09.
Interestingly I carry a straight copy of the files and the profile.sav from My Documents about on a USB stick so I can play at work on my lunchbreaks. All displays perfectly there, so I wondered if it was something to do with my video card or drivers. Last time I attempted to update my drivers, when I first noticed this problem (which was when I downloaded the most recent patch via GOG), I was told that the drivers were up-to-date. I'm using a 1GB AMD RADEO HD6850 on a 64-bit Windows 7 o/s, if any of that helps..!
Any ideas please, or any more information required? FWIW I cannot put this game down and last time I saw it on sale on Steam I was seriously tempted to buy it again; almost solely to see if the problem persisted.

EDIT: Ignore all of that, sorry! As soon as I typed out "Program Files (x86)" the penny dropped - I got System Shock 2 off GOG.com when they released it and saw in mod suggestions there to not install the game in that folder. I've reinstalled FTL outside of x86 and it works like a charm. Perfect! Perhaps just delete this post, perhaps it will help someone else.
The (x86) wasn't to blame actually. All of the problems you described (invisible drones, missing jump text, and oxygen warning lines broken) are because FTL was using an outdated resources.dat file. Those images were all updated in the last patch. For a as of yet unexplained reason, the mod software can permanently outdate that file and continually replace it with its own cached version, even if no mods are still installed. Since the modding programs were written by the community, I don't know what exactly is causing it Moving your FTL install to anywhere else will make the problem go away for... so taking it out of x86 solved it for you, but just installing it to Program Files (x86)/FTL_2 or some other new folder name would have had the same effect.
