Ftl keeps two files separately from the main game. These are profile.sav and continue.sav; kept in /MyDocuments/MyGames/Faster Than Light. If the game is started without profile.sav, it will create a new empty profile. My guess is that copying the MyGames folder with the profile onto the win8 machine would make that profile available.

Have you tried a file search? If they are indeed gone then you're out of luck.
I don't know what would cause those files to be lost. Usually crap files left over is a bigger problem.

You're boned.
You can try to use a profile editor to forcibly unlock ships that you had, but your scores and achievements are toast.
EDIT - One thing is unusual. After running FTL, a new profile should be created. If you cant even find that new file, then your system is mysteriously eating your files.

Win8 has a "fast startup" feature in the (control panel -> power options). The left hand list has a option called "choose what the power button does"
The "fast start option" will be greyed out till you click the allow changes link at the top.
The fast start option made me think files vanished too. For example you start win8 and make a new folder on your usb drive. Then power down. Then put files in the folder on a win7 machine. Then put the usb stick in and boot to win8 with "fast start" on. The folder will be there but you won't see the files. Win8 does not re-index with fast start on.
I turned it off and never notice any slow down. And I can hot swap hard drives now with out issues.

Thanks for clearing that up. I hope it's the solution, but wouldn't FTL still be able to read the files?
