The only thing that's missing from this game from being even more of a roguelike is randomized weapons / system upgrades. I'm not even sure if this is possible, and surely if implemented would be a monumental task to properly balance everything out, but think about it... I'm not sure how the game could ever get old if you were able to constantly find new and interesting items with each play through.
Perhaps the scope of this idea would be better suited to a sequel or expansion?

As it is, the game has a lot of randomness to each run, but it's still balanced. If weapons and systems were random as well, balance may get out of whack.
It would be an interesting option to have. Sort of like the option to turn on game-breaking special events in Galactic Civilizations 2. Boy can those turn a game upside down, and not in a good way.
