After closing down the game yesterday, I started it up again today to find that all of my achievements, stats, and ships were completely deleted. This was very frustrating to me, although I had only managed to unlock the Engi ship and the Stealth cruiser.
I did tick the option to participate in the beta patches, and I was (unbeknownst to me, must have been default) using Steam cloud save synchronization, one of which I suspect may have been involved. I have since turned off cloud syncing.
I don't think restoration is possible, but please help me to make sure it doesn't happen again!
All stats, achievements, ships, etc. totally gone!

You can email me what you'd unlocked and I'd be happy to make you a new profile. Very sorry about the problem, I'm still not sure what's causing this but it seems to be rare. I'm working on making sure it doesn't happen

This just happened to me
I had A,B for the kestler, the Engi and the Federation.
I had unlocked the Stealth and was working on B
What did I do to lose all this data.
This really really sucks I do not want this to happen again
