I killed all the crew and disable all weapons and most other systems. "It appears this ship has Ai"

They gonna make me fight this monster multiple times regardless as to what I do

You found the problem, and by extension, you have the answer. Leave the laser gunner alive next time.

I always end up fighting the AI, imho it's no big deal. It's true that one of your boarding parties has to be on alert to go back and annihilate the missile launcher, should it come back online however. But that usually doesn't happen all of a sudden.
