steam removing ship unlocks

Today I was playing ftl with the Zoltan cruiser for the first time and unlocked the Stealth Cruiser and then the Crystal Cruiser. After I beat the flagship, I quit the game but later when I tried to start FTL steam said that the local files did not match the files on the steam cloud and gave me the option to upload the local files or download from the steam cloud. Not thinking too much I chose to download the files from the steam cloud. After FTL started, I did not have the Crystal Cruiser or the Stealth Cruiser. When I checked my stats for ships the game had no record of me playing the Zoltan Cruiser but it still said I had an achievement unlocked for the ship. Is there away to get my unlocks back or do I just have to unlock them again?

Make sure that you choose "upload local version" after you edit it, or just turn off Steam cloud support from within FTL->Properties->Updates inside of Steam.
