There are runs where the dice are against you. No shops, empty beacons, boarders, inability to dodge rockets while having a cloak and a defence drone etc. What are your worst FTL moments ?
Today I was having a go at Crystal Cruiser B (the best ship I think). Everything was just going wrong, junk in the shops, terrible loot, constant lack of fuel. In sector 3 or 4 I jumped to the next beacon with my last fuel hoping for some event that would give me more fuel or at least a place to turn on a distress beacon. But instead this has happened:

Had one just now. I was playing the stealth A in sector 3 and was doing pretty well until the only way forward was to go through an asteroid field. I already had one layer of shield and really good engines so I decided to go for it only to run straight into an automated scout with 3 shields, 2 anti ship drones and an ion weapon.
Needless to say the weapons I'd acquired so far were unable to do anything to his shields and my own defenses didn't stand a chance. Eventually they scored a hit on my piloting with 1 bar left before my FTL had finished charging.

I feel your pain. In particular, I've had a number of attempted crystal ship runs where I've run out of missiles, using them very conservatively (there's not much you can do when a ship that should have taken 2 missiles -- 1 artemis for 2 damage and 1 hull for 4 in a non-systems room -- ends up taking 5 missiles due to misses). On the other hand, my morale is high because the last couple of runs I've picked up either a halberd or glaive (!) beam in the first sector and tore a scrap-filled hole through the galaxy from that point on.
I had kind of a similar most-frustrating moment in one of these, however. I'd mortgaged my home and sold my family to slavery for a pre-igniter, and I had **4** weapons fully charged every jump (my artemis missile from the start, a mark ii ion blaster, mark ii hull laser, and a halberd beam). I'd also been carting this stasis pod around hitting every encounter I could. Well, it's end of sector... 4, I think? I'm cruising down toward the exit from the top of the map and the rebel line permits me one last beacon if I want it way over to the map's edge, before carving back in -- and by my estimate, I'll have to fight one rebel wave attack before making use of it and it's two jumps to get there. Well, I figure. I'm here to find the ship, not have a safe run. So I do so, and wow, it's the zoltan. The open up my stasis pod and I now have the rock ancestor aboard. One step to go of three. I've gotten this far before but now there's suddenly a fair amount more at stake than simply having the stasis pod. I check the jump map. I'm sure you know where I'm going with this.
They don't connect.
It was a totally reasonable distance. On the same sector map I could see I'd already made a farther jump than this one. In order to get to the exit, I have to carve back to the last decision point which is two jumps away, and then make another 2 jumps. The last of these is about to be overtaken. I have four rebel wave ships to fight.
The story should end with me going out in a blaze of glory in the third or fourth beacon sure that I would've had the ship, but actually, I was so armed to the gills that I made it through and continued the game. Did I find the rock homeworld later that game? No I did not. (otoh, I unlocked the stealth ship in that very same run.)

Rock ship, no store had any weapons other than bombs, missiles, and ions.
Ran out of missiles in sector 5 or 6. It was dumb.

So I had my doors open to get rid of the fire that was spreading in the door room sent 2 rock men in to fix it they did with 20 health left from the no oxygen I closed the doors expecting the O2 room to replenish the air. After a few seconds of suffocation I realized the O2 room was down. 1% oxygen! The medbay was already full and it was also on the other side of the ship so I watched helplessly as half my crew fell down dead. RAIGEQUIT

Yesterday i made a run and passed the first of the final stage. Had a good set-up which i'd thought would be successful. But my hull was beat up bad. So i jumped trying to get to the last repair station. i had the flight system which allows jumping back to a previously visited beacon, so i could afford the detour.. or so i thought. In my haste to stockpile missiles, i'd sold the wrong augment! Alas i could not jump back in time. Oy.
