Do subsystem power bars count toward the Zoltan...
Do subsystem power bars count toward the Zoltan cruiser's 29 power bar achievement?

no. You need the have a max reactor and 4 zoltans as well as enough systems to put the power in to get it.

Subsystems don't actually require power (maybe they use barely any power? or maybe they have their own generators that are isolated to their system only? which makes me question why they don't do that for every system but oh well!), so therefore a Zoltan will not power them (as they don't need the energy), and it won't count towards the achievement.
As the above poster said, you need maximum reactor output (25 bars), and systems that use a total of 29+ bars to fully power themselves. Then just stick your little zoltan buddies in the systems that need power, and bam! Achievement get.
