I get the feeling capturing lots of ships lowers the score, most notably because the "Ships defeated" number does not seem to include boarded ships. Is this right?
My highest score was in the very beginning with the Fed Cruiser where I didn't really know about boarding and just destroyed everything, the score was 6038. I have not even come close to that since then, even though I did have many (subjectively) better runs.
Anyone know how the score is put together, or how to maximize it? This game has some oldschool trying to beat the highscore feeling to it, which is motivating. The "achievements" on the other hand don't interest me at all.

I believe so.
However, if you capture a ship that is on fire, and it subsequently explodes you get credit (and presumably score) for the kill as well as the scrap bonus from the capture.

Killing the crew of an enemy ship will count as defeating it for stats

Ahh great, I hope that patch will soon be available to non-steamers.
