Hey,
I REALLY, REALLY enjoyed FTL. Back in high school I worked REALLY hard on a Starcraft custom map with a similar concept - you managed the crew on a spaceship, got boarded, etc. A lot o fun, but it was never finished.
Anyway, I was curious what went into the development of the game? I know the alpha of desktop dungeons was made with gamemaker, and this has a similar simplicity/highly addictive/fun feel to it.

Since it's cross-platform, I doubt game maker was involved, since I don't believe that can create cross platform binaries.
Someone might come along and correct me though.
It also says in the credit screen that the game uses SDL, FreeType, BASS audio and some image library; most of which are open-source.
My educated guess would be that it's a home grown engine, probably written in C++, purely because these are the libraries usually used in such projects.
