Smarter enemy targeting: They'll mercilessly attempt to dismantle your systems and use ion, hull, and beam weapons to greater effect.
New Hazard: The Rebel Fleet - When you jump into a Rebel controlled beacon, random projectiles fire at you like asteroids in the fields. The barrage slowly increases in intensity the longer you stick around in the beacon.
More enemy augmentations: Some Rebel ships will deploy FTL jammers to keep you around just a bit longer, more prevalent in the rebel-controlled beacons! Pirates will mix-and-match race augmentations: Rock Pirates with Zoltan Shields and Engi medbots alongside their Rock plating!?
That auto-assault with the four burst laser II's? He has a Pre-Igniter and he wants to show it to you. (Okay that would be too cruel and only suitable for VERY HARD mode)
The Rebel Fleet jumping in real time: OH DEAR GOD WHY!?
Buffs for the Final Boss: Medbot dispersal?! SLUG REPAIR GEL!? TITANIUM SYSTEM CASING!?!!?
RE-STAFFING BETWEEN JUMPS?!! +1 DAMAGE TO EVERY WEAPON!?!?! 5 SHIELDS?!!!!

The most subtle thing I can think of is this, change the mothership so that the two central weapons have doorways to the rest of the hull. It'd stop being such easy prey to boarders.
A cool addition would be tractor beam. It's a separate system that disables cloak. To jump away from a rebel ship with a tractor beam, you actually have to damage or at least ion the system.
It'd be interesting to see a mode where pause is disabled and maybe a less brutal one where pause slows play speed. That'd be particularly hard if the rebels advanced every 10-15 minutes.
