Can you "divide" your shots?

It's quite simple, actually: An enemy fires it's Burst Mk2, and the three shots hit three different things. Is there a way to do the same? Maybe I was missing something all this time?

I don't think you have missed something. It's a capability the enemy has, and not you.
If there is a way, I would definitely want to know.

It's mainly to prevent the enemy actually targeting your systems specifically. Because we'd be dead then. A single run has 20-40 enemy ships to defeat so they have to be weaker somehow. The randomness of their targeting is the weakness.

Ouch i can only imagine the last boss on normal targeting his entire volley of lasers and missiles onto your shields.....makes me want to cry.

No, you cannot divide your shots.
The enemy's burst shot just treat each shots individually and targets at completely random part of your ship.
Which makes some of those... shots bizzare.
For example...
Ion bomb/shot in system less room.
Burst laser shot in system-less room (that's not hull laser).
Beams that hit 1 room and sweeps out of the ship box.

They're not "splitting" their volleys, they just can't keep them on target! Your targeting is much better than theirs.
The only way for individual targeting is the Red Tail way.
