Arty beam, Glaive beam, and 4 shields on the Nisos...

...slaughters the phase 1 boss, but fails in phase 2.

This is on normal with two mk1 defensive drones.

Basically, it is imperative to take out that drone bay with missiles or by boarding because beams aren't quick enough.

phase 2 and 3 are a joke if you kill all living crew during phase 1.

Killing almost all living crew is better.
I generally leave the beam guy on the right alive.

Then I only have phase 3 with AI.

Another hint VS AI ships a breach does not get repaired and I think fire is also tough for the AI to counter.

Kill all except one crew, else the joke is on you ^^

Also, just stealth thru the energy surges and you should have no problems.

I Leave the laser guy alive personally. No AI problems at all. Laser guy can only do 3 damage and you really should have shields at 3 for the last boss unless you are attempting a challenge.

Just to keep you from making the mistake and doing a restart on the second boss phase.
Don't leave his beam weapon online. When the drone surge comes (which happens independant of whether you've disabled his drone bay I learned on my last run) and he knocks your shields down to zero just temporarily, that beam slices your ship in half. It's an ow thing. The second-from-the-left laser is your best bet. :)

I believe taking out the drone bay during the second phase of the boss only stops the boarding drones, the defense drone, and the two drones that begin around your ship. While it helps it isn't really as important as maxed out engines are on a ship without cloaking systems.

In any case, if you want to take the drone bay fast to stop the boarding drones and turn off the starting drones for a small decrease on potential damage you need to use bombs instead of missiles as there is a defense drone around the boss during the second phase.

Can the Nisos equip cloaking systems? I thought it was like the Osprey.

AI phase 3 is a good choice, though you have to watch out for the missiles.

On another note, except for the flagship, AI ships lack oxygen so the fire goes out pretty quickly.

I beat it just yesterday with the osprey. Having good engines is just as important as good shields. 5 upgrades along with gold skills in both pilot and engine gives 45%. That is good enough to survive the drone surges.
