This problem is a bit of a weird one. I've been playing with some mods lately (using GMM) and decided I wanted to get rid of them, so I removed them using GMM, but they were still there. After much screwing around with it, I decided to hell with it, and uninstalled FTL and deleted every file in the Faster Than Light folder. I then reinstalled, played the game, and the mods are still there! How is that possible?

Is there some kind of cached version of the data.dat file somewhere? I've tried looking for it, but didn't see one. I even tried deleting the resource folder in the FTL game folder, to see if it would at least crash on start up. It ran fine, and still had the mods!

Is my computer possessed? Have I got the ghost of FTL mods haunting me? Or have I finally snapped and am hallucinating unwanted mods?

Steam cloud? Could be cloud files are being restored to your PC.

I've had this problem reported before but since I didn't make the mod tools, I don't really know how they work or what could be causing it I'd recommend you go over to the mod forum to seek help with that.

I *believe* you can install FTL to a different location than your original install and that will make them go away though.

Thanks Mathew I'll give a new location a try - although it is very strange. All the mod manager does is rebuild data.dat and resource.dat. I really do not understand how the mods could continue to exist after completely deleting the files/folder. Damn poltergeists.

I was really scared that a mod stuffed the game but when I removed the mod that was causing the problem from the mods folder and then launched GMM and and pressed patch the problem was removed .

Though, if the newly installed game is modded without ever running the mod manager against it, there's something else going on.
