The only one progress and it gets deleted?

I have saved a ship on about 5th sector (save and quit) and then after a couple planets later, just decided to quit. FTL asked if I am sure, because all progress is going to be lost.
Who knew that it was about the whole game and not only the those several planets after I thought it was saved.
1. I want to save a game normally, even without quitting.
2. It would be great that it would auto-save into one of the save-slots.
3. I want to be able to restart the sector, not the whole game.
What do you think about it?

Very much by design, this game does not make use of all the more usual "save features" you can find in other games. Several save slots, auto-save, ability to reload a save as much as you want... not in FTL.
The Save&Quit feature is only there to allow you to turn off the game and then start playing again exactly where you left. Apart from that, you have only one chance at the game; if you die, you have to start a new game. It's tough, but it's part of why many players here love the game.
Also, by design, one game session is not too long: a few hours at most, so if you die, you don't lose much, and learn valuable lessons. Your achievements, unlocked ships, and high scores, are kept in a separate file. In particular, achievements and unlocked ships are updated in that file as soon as they happen in the game.

Mac users can try
this Checkpoint Script by snarke. Otherwise no way to save&load as you normally would. FTL is designed to be a semi-rougelike game, so saving and reloading is disabled, and winning is difficult.

Thanks.
I understand now that it is not simply a missing feature, it is 'by design' in order to create specific player experiences.
Makes it tougher (especially for me, as a casual player).
