You can run as many as you can manage, I micro'd the whole crew in and out of the medbay while fighting the slugs that shut your O2 down, however, doing this, I forgot to check on my boarding crew, and lost my Mantis. ATTACK DRONE GLITCH(?)
It's possible to shoot through the shields of your enemy, even when they are fully powered or zoltan. This require some attack drone micro. I haven't yet figured out the glitch, but it works!
Here's what I noticed:
I depower my drone as it has completed a shot and starts to move toward the center of the ship. A slight pull, just enough to make the drone float slowly toward the center of the ship, is all the movement that you need. As soon as your drone stops dead, repower it again, and then sometimes it scores a successful hit "under" the shields.
If anyone else has noticed this and has a better explanation of the glitch and a way to make it work 100% of times, please correct my steps.
Even if it's a glitch, it still require micro (time and attention), and as of now the method is not 100% reliable, thus I think it's a fair trick to add to the playbook.

I have already stated it's a glitch, thus it will remain a functionality of the game for as long as the developers doesn't do anything to patch it up. From a "realistic" perspective you can try to image that you control the drone to fly incredibly close to the hull of the enemy ship, a path that makes it bypass the shields. It's similar to aircraft flying low to avoid radar detection. It's a daring move that require immense skill from the drone operator. Remember, I told you it takes time and attention away from other tasks while in the middle of the heat, and it's even not failsafe. The micro intensity and randomness is exactly what I think makes it fair to add this little dirty trick to the playbook. It should become a drone operator achievement called Captain Kirk.

FLAGSHIP FREEBIES
When the flagship is about to die, you can teleport into one of the large rooms in either of the wings that will break off after the battle. In this way you lure a huge chunk of the enemy crew to the wing and hopefully it will take some of them with it as it dives into space. Death by gib it shall be!
The trick is to wait for your teleport to cool down and then teleport your boarding crew back just as your final blow start to hit the flagship. It could also serve as a honorable redshirt maneuver in extreme cases.
Once I hit the jackpot and killed four of the flagships crew members in this way. It can really help to turn the tide of the ensuing phases, either if you are generally low in supply with crew members or don't have a crew composition suitable for heavy boarding duties (zoltan/engi/human).

This is probably possible with defense drones too, although I haven't tried it. This would be useful because, if you have multiple defense drones (from what I've seen) they will all try to shoot down the same missile/asteroid/whatev.Kenshkrix wrote:If you depower an attack drone so that it drifts slightly out of the enemy's shield, when repowered it'll fire instantly, allowing you to time drone shots.

If you see "jump imminent" and have no hope of finishing the enemy off; JUMP BEFORE THE ENEMY. He won't alert the rebels.

I just discovered that Advanced FTL Navigation has a blue option. When you approach a distress beacon with a ship asking for an escort to their destination, you'll be able to circumvent the quest and immediately claim a reward.
