On first store in first sector I find a fire beam
I proceed to stockpyle a lot of scrap with the "kill the crew" tactic
In sector two I find a ion mark 2,
by last stand I'm with the ion mk 2 and 3 heavy laser I, plus hacking.
ion2 and 3 heavy laser with automated reloaders and hacking are a ton of very fast damage on the hull.
Then I almost lose on stage 3 because my helm get mindcontrolled evasion drop from 48 to 0 and many pewpew happen, managed it however
Just recently with the Kestrel I left Sector 1 with 2 BL2s and 2 Fire Beams. I only had 4 power in the weapons so I could only use 2 of those 4 things at a time.
I met the final boss with (surprise) 2 BL2s and 2 Fire Beams. It was glorious.

Ion Blast II, Ion Blast, Ion Blast, Halberd Beam; Beam Drone, Ion Intruder. I did not have any major systems besides Drone Control and definitely did not need them. It was a Zoltan ship though, so the Z Shield stopped a lot of missile hits throughout the game.

I had similar: Ion 2, Ion 1, Glaive Beam in a DA-SR 12 run. Also got the Zoltan shield and that plus the cloak meant that I essentially never took damage. By the time the Glaive was ready their shields were down and I ripped through them like a hot knife through butter.

Stealth B: Weapon preigniter, autoloader, stealth weapons. Glaive beam, vulcan laser, vulcan laser. Open with vulcan shot then glaive, immediately switch glaive out for second vulcan, hit level 3 stealth and pewpewpew them to death.
Another devastating combo I had on Engi C: Level 3 hacking, Breach bomb II. Charge bomb, hack oxygen, send bomb in O2 room when oxygen is under 40 percent. The breach sucks out the remainder and the crew not only has to batter through the hacked door but repair the beach BEFORE they can repair the system, all in an airless room. Against non-lanius/autoscouts, you will suffocate their entire crew in less than a minute.
I didn't actually win with this cus I had no cloak and the phase 3 boss lit my whole ship on fire, but I managed to get 4 zoltans and power two burst lasers mark 2 and a burst laser mark 3 and two combat drones. It was insane firepower, I trashed the first two phases of the boss ships in two volleys, one to take out all their shields, then the drones went to work, one final volley to finish it.
I had a run on 'normal' in which I faced the boss with two Flak Mark 1 guns and a Pike Beam. I was quite surprised at how devastating this combination was for 'only' six power.
Just had an insane comeback win on the gilamonster (mantis ship). Things were going very well, but I never found any of my usual go to weapons- no flak cannons, no halberd beam, no burst lasers. I did find a charge ion and a chain ion. Using those to take out med bays my boarding crew won me tons of scrap. Along the way I found a bunch of missile weapons so I started stockpiling missiles for the boss. Well I had some terrible luck in sector 8 and long story short, I ended up having to emergency jump to the boss so I wasn't able to equip all my missile weapons. Boss started crushing me and I was about to throw in the towel but again I emergency jumped away. By the time I finally got to the boss fight with my systems repaired I had less than half my hull but I had a hull missile, a Pegasus and a swarm missile launcher, plus a cloak and a defense drone mark 2 and boarders of course being mantis. Let me tell you the boss dropped like a rock to those missiles. I simply put the swarm on the engines to remove his dodge, the Pegasus on whatever system needed dropping (cloak and hacking in round 1, drones in 2, mind control in 3) and the hull missile on a systemless room for the extra dmg. Boss died in a couple volleys, with my cloak and mark 2 drone I took pretty much no damage.
I think I have severely underestimated missiles until now. It helped that I also had an automatic weapon loader. That 10% isn't much when firing a fast laser but knocking 2 seconds off a Pegasus missile is big. I think my ideal boss weapon setup would now be four swarm launchers, assuming you had enough ammo to use them.
