It's weird the pursuit indicator doesn't work, it's just a graphic replacement. I can't really try anything now as I have to download the latest versions of.. just about everything. Try launching the task manager (ctrl+shift+esc in windows), and checking how much RAM (memory column, in the processes tab) ftl is eating as it launches. If it's high you might need to check into Large Address Aware settings for exe files, it's mentioned in the trouble shooting section, I think. Just google it, and you should find a program you can use on the ftlgame.exe. Might help if this is the issue. FTL simply tries to take way too much ram on some systems, and once you mod too much, it grows even further. I don't think there is any actual solution for ram usage, so you just need to let it have more.
Other things to try would involve deleting your saves (after backing up), reinstalling game and removing the backups for slipstream, maybe checking the error logs in ftl folder to see if there's a problem with anything in particular.
