Not at all, there's no reason they have to be in the cockpit. I was suggesting that anytime an enemy FTL's with some of your crew on board, there be a screen where you can try to finish off the crew without support from your ship.

And as far as I've noticed that's how it already works for the player. If you jump with enemy crew on board, they stay on board and you still have to deal with them.

I agree with this, wholeheartedly.

We deserve a chance to have our kidnapped boarding party try to finish the enemy off - at which point the encounter should reset to your ship next to the boarded vessel (the boarding party warped back) and continue on as if you had won the boarding action normally.

The Problem is - you can have the best crew, but as long as the captain is a nut noone will survive :D

You are aware that "works as intended" is a very very different comment to "works exactly how we would want it to in an ideal world", right?
