This is great. You should start on some custom weapons or something.
FOR PAINT.NET!
On the engine you could move the main core thingy onto the top wall, same for the sheilds. On the weapons you could move the core above the missiles, and flip the door. Don't know how to fix the rooms other than that.
Only if you could animate the blue stuff.....................
