Hmm, apparently you can simply teleport mind-controlled enemies by yourself, so this hacking thing is not really that surprising. Must play more Shrike!

While that is true, you may not want to do it normally. With the hacker on your teleporter it's useless anyway so you may as well siphon away their crew one by one.

Always have Flak Guns.
They're innacurate as crap; I've missed up to 3-4 shots in a row with them even when I've knocked out the enemy ship's piloting/engine.
However!
They can do insane damage and are great against shields, plus they charge quickly; if you get REALLY lucky, they can even damage 2 systems at the same time!
They're incredibly luck-based but incredibly helpful; I have a friend who beat all 3 stages of the Flagship with only these strange weapons.
Personally, I swear by them and try to buy them as early as possible, because while they may be very unpredictable, they're also very useful.

Remember those truly wonderful situations where the game gives you four mantis intruders on top of a mantis ship with teleporters? Simply hack their teleporter, and ALL the enemy boarders will be transported to the mantis ship. From there on out the fight gets much more even, since they can only send two guys at a time.

These are also nerfed a tad in AE, as a side note - events that could drop 5 crew on you are now capped at 4 AFAIK, though I haven't done a comprehensive comparison check yet.

I'm going to call this as "situational". The price being, of course, that you increase the enemy's crew count by four and use a drone that could be choking the enemy out or disabling the enemy ship's weapons. Still, good to know! Especially when you're also dealing with a star.
Did you know that an auto-fired Small Bomb is a ridiculously powerful threat to the flagship, and all for 1 power and 1 weapon slot? To the degree where Small Bomb + BL1 + Combat Drone can kill the ship fairly handily? An auto-fired Breach II would make the enemy shudder, whereas an auto-fired Ion wouldn't have the same effect.

When you're playing the Fregatidae, put those Zoltan you get to use! Send them in first to BLOW UP IN THE ENEMY'S FACES, thus softening them up for your human and mantis! When you meet an enemy with an Ion weapon, SLAP THEM IN THE SHIELD ROOM so that their follow weapon is ineffective!

Pretty sure about this:
If the rebel, fleet catches you outside a nebula, it is guaranteed that the anti-ship battery will be active and hostile
If the fleet catches you in a nebula, it will not be supported by the anti-ship battery.

I am absolutely sure of this and am strongly considering giving nebula sectors more visits because I can more safely farm the jumps behind the exit beacon.
Here's one I learned in another thread but deserves to be here: You can hit space to pause the game before a battle starts, on the dialog box that tells you why the fight is starting. When you dismiss the dialog box, the game is paused and you can do things like aim and teleport before the enemy cloaks or whatnot.

If you are against an impenetrable defense due to drones (defense drones, anti-combat drones), and you have projectile weapons such as ions or lasers, you can eventually kill and deplete their droid supply by firing. Some will hit and destroy the orbiting drones. Then you can get your hacking/missiles/lasers through. This obviously works a lot faster the more lasers you have.
I also believe you can somewhat aim at the drones, by shooting at a room which will cause your projectile to cross paths with the drone.
