Tried a game earlier, and bought a teleporter early in the game.
Man, luck in findings + boarding got me a shitload of scraps and drones to sell Started with the Federation Ship A, found 1 engi, 1 human and 1 mantis and bought an engi. Full crew, 2 mantis for boarding, 3 engi to repair, ... Things went smoothly Think that I will now do it most of the time if I have the right crew

If you have properly upgraded teleporter, it'll be ready to beam them back before any harm could be done.
My three rules of surrendering are:
1) Accept surrender if you get an item
2) Accept surrender if you get something you need (fuel/missiles/drones/fourth crew member)
3) Don't accept surrender
AFAIK you always get more scrap from destroyed ship than from surrender, so I don't see a point in keeping them alive unless I get something I need or an item, which usually are worth more scrap than the difference between surrendered and destroyed ship.

Well, very rarely they offer so ridiculously large amount of scrap you instantly know that's the best deal (compared to other ships in the sector). When they offer me 10 more then what I got from boarding previous ship, it's obviously a good choice.
But generally, they try to get out cheap.
Sometimes game generates VERY good rewards for letting enemy ships go. I remember getting 8 missiles 4 fuel and 2 drone parts plus some scrap from pirate surrender - you can never get so many resources even after capture.
