I would simply draw the remaining engine with what would be there if no airlock was there. You can also cover it with a part from a different ship, which is probably what most people do to cover sour spots. Getting down to the pixel level to crop things out is important too. I'm always at 400% zoom when working with details.
In terms of what most people do, if they plan on using the kestrel engines. From what I've seen most people just tend to leave the air locks there....

Well, when I'm coloring my ships I usually go for a color that's somewhere in the middle in terms of dark and light. That way, when shading, the color can become darker and lighter depending. A lot of people recommend starting with some form of Gray first or a Kestrel type color. I did this with my ships, but I'm not sure if it actually helps beginners or not.

Well, i spent about the last hour doing not quite a recolor, more of a re-skin of the fed cruiser, thoughts?
