I simply:

1.) Have as many crew as possible goto the medbay.
2.) Depressurize all rooms but medbay.
3.) Have the enemy goto the medbay
4.) close airlocks, now is the time to use the crystals special power if you have them.
6.) have them fight it out
7.) Profit!

You don't need to (and shouldn't) open everything but the Medbay - only open up what's necessary to push the boarders towards the Medbay. This will vary with the ship and where they initially land, but after you do it a few times it'll come pretty naturally and keep your Oxygen situation safer. (This is especially true with Doors 2, which is powerful anyways but good for learning where they're running and how to 'push' them around.)

I actually like Level 3 Doors.

Depending on the layout, even Mantis boarders will suffocate before they reach any of your crew - usually 2 rooms. Why fight when vacuum can do your dirty work for you?

Another minor tip: If you cloak before the boaders are almost dead, they can't be teleported out. The enemy ship won't get crew back, can't have extra crew running systems, can heal and come back, etc. Might be worth it.

In addition to all these strategies, if the fight with the enemy ship is particularly troublesome, I jump out (with the boarders) to an already cleared out point, and focus all my efforts and energy on the boarding parties. Once I deal with them, and make all repairs, I return to the original battle. The enemy might send more boarding parties, but the ship battle should be a bit easier since they have less crew to repair damaged systems, and I can always repeat this several times if need be until the enemy ship barely has anybody left.

Upgrade your med bay to lvl 2 in sector 1 or 2. It opens up a lot of blue options, usually for recruiting, as well as makes fighting off boarders much easier.

No matter which one you pick it's 50/50. Side with the mantis if you want a mantis. Turn him in if you want a reward. Expect whichever you pick to fail and be happily surprised if it doesn't :)

It's actually 50/50 for saving the mantis (50% gain Mantis and fight, 50% take 5 damage and fight), but there are 3 outcomes for turning the mantis in (33% high scrap reward + no fight, 33% high scrap reward + 5 damage + no fight, and 33% fight + hostile mantis).
