I got Ftl a while ago, and recently i downloaded steam, and i have a few questions that i hope can be answered
1. is there a way to get ftl on steam for free, since i already downloaded the game? if so, How?
2. is it possible to keep the progress i already made in the game before i got steam (ie. stats, ships)?

If you bought the game from the official web site, then you also got a Steam key. 
Go back to your personal download page, the Steam key should be prominently displayed there (or there should be a prominent link).
You received the link to your personal download page in an email when you bought the game. In case you cannot find that email, you can have it resent to you. Use the Key Resender; you will need to provide the same email address you used when you purchased the game.

boa13 is correct on #1.
On #2, if it's installed on the same computer the two versions will both find and share the same profile without a problem
