Another possible solution with minimal impact on how they're supposed to be used:
Disable their power any time they have a movement destination other than their current room.
This way they won't change the power allocation of a room simply by passing through it. You'd only have to micromanage them based on where they are or the room they're going to, not everything in between.

Another "bug", when you have a Zoltan on shields, adding/removing power no longer happens in 2-unit increments, and you can accidentally waste power by having an odd number on shields.

All features, not bugs. Learn to live with them. What you all want is a super powered Zoltan, which they are not. They have +'s and -'s, not ++++++'s and -'s.

Disabling their ability while they are moving wouldn't make them any more powerful, just less annoying.

If you're going to move them, free up power first. It's not that big of a problem.
