Few questions re: lv 3 rebel ship/in general
-For most late-game ship I can't see the benefit of boarding. Basically I teleport in, wreck the first two crew down to critical, but before I can wreck the ship 2 new guys sub in, and I have to teleport out. Is it only worth it to teleport in against weak races (slugs, engi), or ships with less than 3 crew?

Boarding is harder in AE due to clone bays but not a lot harder. If you have elite fighters you should be able to destroy the clone bay with your weapons and then kill the crew with your guys. It takes practice and persistence, though. :)

I assume you mean the 2nd stage of the boss? The 3rd stage has no drones.

Taking out the drones in the 2nd stage is second only to missiles and sometimes not even that. If you've got a breach missile I'd pummel his drones to take them out and then breach the missile room. Don't be quite so concerned with dodging, the flagship's dodge chance is not the same as most of the ships you've been facing in the last sectors. He'll still dodge, for sure, but not nearly as much as those auto-scouts you've been tousling with to get to the flagship.

I wanted to chime in here. I probably lost about my first 20-30 games or so, but now I am 20/76 (started playing ~last 10 games on normal difficulty). Have you tried hacking and fire beam? If you can get flak mark 1 / hacking / fire beam you can toast the flagship. Plus, the crew get stuck in the shield room because of the hack and they all burn / get toasted by flak.

Subsystems wise, I like to always have cloaking just for evading some of those 3 missile barrages and of course the stage 3 super burst. I admit having the defense drone is nice at times for those quick firing missiles or for shooting down boarding drones, but all in all I think cloaking has more usefulness. I usually leave it at level 1, because usually I am just dodging 1 large salvo. If I have a choice, I actually usually leave out hacking and go with cloaking / mind control. I just feel like in general it's more useful. Plus, flagship stage 3 can get annoying with the MC, particularly if they MC your captain! Guess it's not bad to have a slug captain, eh?

Weapons reloader is probably one of the most boss augments you can get. I found the best ways I've killed the flagship on AE is some sort of shield takedown like flak or hacking. Of course if you can get your hands on breach bomb 2 or the vulcan cannon(!! even better with pre-igniter), even better.

I am a big fan of the teleporter: love to tele into the missile room or just board any ship in general. I heard the rewards are greater if you board. Also, I like mind control, it is such an epic system even at level 1 even to counter their mind control, but lovely to mind control the captain right before you fire the salvo.

I once had this epic game where pirates offered me a bribe of pre-igniter in sector 1. Needless to say, I breezed through the rest of the game!

Pause A LOT! I usually pause at the beginning of each battle just to analyze their systems and formulate a gameplan. Helps a lot.
