The key is in just not repairing.
It sounds silly, but seriously. Do not repair until you are down to maybe 10hp left, and then don't repair to full, go to maybe 15 or 20. The reason isn't because spending on repair is bad (although it is) it's that you need to have the scrap available to spend when you run into the weapons and systems you need. You will have many chances to repair, it's unlikely you will have multiple chances to get your hands on cloak or a kickass weapon.
So wait on spending scrap until you absolutely must do. Don't ever think 'Well I've got some scrap, so I should probably upgrade something'. Wait until you HAVE to spend.
How much scrap do you get from a sucessful NORMAL run ?

I just got ~2850 scrap, on normal, with no scrap recovery arms.
Boarded virtually everyone except auto scouts.
(I even boarded them a little)
Funny thing is I couldn't get through the flag ships Zoltan shield in the end, so I failed !!
Still very happy with the score though.
