Many people are having issues with fullscreen FTL. To change the resolutions, you need to download and autohotkey script. find the settings.ini file in the FTL game folder. You should change values:

fullscreen=0

manual=1

screen_x= X

screen_y= Y

windowed=1

stretched=1
