This doesn't sound like a game issue. I've played FTL for 6 years through maybe as many full runs unlocking everything, and I've never lost a save. I've also in that time never heard of anybody else with a chronic issue like this.
There must be some specific thing wrong with your setup, though I'd have no idea what it is.
Note, I'm not making excuses or saying "It's your problem not FTL's." I'm trying to help find the actual problem.
At the very least you could set up a backup system for the save game. Probably just copying them every day with an automated task to a folder would be enough, or you could get crazy and set up a repository online to back up to. Back in my recording days I used to back it up in case something went wrong but nothing ever did, so I stopped.
