Was using the kestrel. This is what I had by the last sector.
1x hull ripper drone mk 1.
1x kestrel artemis
2x artillery laser mk 1( total of 8 damage)
1x burst laser mk 2
Nearly maxed out engines.
Max Shields.
Oxygen, doors, medbay, piloting maxed out.
drone control lvl 4.
1 zoltan with max engine skill
2 mantis
4 humans; 1 maxed on weapons, one on shields and one on piloting
1 engi.

Two artillery lasers? Were you using a weapons mod or something that allowed you to use Boss weapons? Because Artillery Lasers are not vanilla-game or AE weaponry and probably use 3-4 power bars each if you're saying both of them did up to 8 damage.

4 Flaks. No clue what else I had but 4 Flaks basically took out everything important on the first volley, and the ship on the 2nd volley. Except the flagship, that took a couple more volleys.

Looks like they meant the artillery lasers of CE, especially since they said "mk 1" at the end. checks out with 8 damage as they each deal 4 damage, and CE has hull ripper drones too (well so does arsenal I guess...). vanilla boss artillery lasers only use 1 power and deal 3 damage each.
but artillery lasers are meh. and boss artillery lasers are even more meh since the cooldown is 40s. 4x flak like 5thHorseman said makes the run ez pz.
