What if all races fought each other?
Engi wins.
Engi have factories they can use for war.
Zoltan would try to team up with engi anyway so Zoltans can help engi now.
Engis also would have tons of drones (and hacking) which rekt everything. Ion flagship with drones. And hacking. Run by Zoltans.
Rock would die because they wouldn't expand.
Mantis would die from ship-to-ship combat because they can't repair anything.
Slugs die because they're stuck in nebulas.
Crystal aren't even in the picture.
Lanius may or may not survive.

You forgot about the "common and uninteresting" humans.

Of course, the rebels are exclusively human and they often win the game. Now if everybody else fought each other as well, as opposed to occasional cooperation, shouldn't that improve their winning chances even more? Talk about divide and conquer...

Human flagship is pretty straightforward. The reason the rebels win is because no-one fights them. No one CARES to fight them.
honestly the federation was stupid. Why not just spend whatever they have left on an overpowered ship to DECIMATE the flagship? They'd win, whoopee.
And uh the other races don't cooperate
only alliance is engi-zoltan. The humans have garnered the help of these guys, but they'll drop out if the situation looks grim.

Well, you always need to attack the enemy where he is weakest. In the case of an Engi flagship, that would be the crew. So, get yourself a teleporter (ideally a four person one), a few bombs and a decent boarding crew - maybe 3 Mantis + 1 Crystal. First destroy the Medbay/Clone bay, and then you should be able to kill the crew before the flagship can do any serious damage to you - 8 Engis should be no problem for a decent boarding crew once the Medbay/Clonebay is taken out. After that, the ship should be easy prey.

What if all the races fought each other?

Isn't that what FTL already has? Besides, the answer is: Rebels win because if they could defeat a Federation or at least put them on the losing side of the war... if everyone was against everyone, the Rebels would have an easier time conquering.

What if the Lanius, Engies, Zoltans and Crystals got together and fought the Rock, Mantis, Slugs and Rebels? (the federation died)

Answer: They're equally matched. They'd pretty much be at a stalemate.
