What is the right way to do this? Is the expectation that we pay per platform?
I know Ftl is DRM free, so I am not asking how I can do this, but the *right* thing to do from the dev's perspective.

Currently, the only way to get the Linux version is to buy the game on the official web site.
The authors have said that when Steam comes to Linux (in a few months if all goes well), they'll try to have the Linux version also available on Steam, for those who have bought the game this way.
If you really really really need the Linux version right now, you can try to contact them more directly (cf. link on the home page of the game) to see what can be arranged.

You could also run the game under Wine, as far as I am aware it works fine.
