What I would like most above all is probably an official map/campaign tool, similar to those you would find in many RTS games and some dungeon crawlers (e.g. Legend of Grimrock). An addition like this will allow a huge flow of content from the fanbase itself.

You'd need a ship image and skills in Photoshop/paint.

Funny enough I already have a ship image I did years ago that would fit.
Looking into how to put it in is another matter, but it doesn't look too complicated.

Really simple: Being able to set autofire per weapon.
Less simple: Being able to set rudimentary firing sequences (WAIT until ION CANNON fires THEN fire Heavy laser)

Dratted Engi cruiser ion guns going off and taking down shields AFTER the big laser just fired.
Ion cannon charging ridiculously fast compared with other weapons and then getting frantic to make use of to the point where getting a proper gun on my Engi torus probably degrades my combat performance.

- more stories/missions with different last stand maps/mechanics and boss fights, VERY AWESOME.
- a web on the sector maps that show which stars are connected so you don't accidentally fly down a dead end thinking it connects up.
- continue mode (where you take a ship and crew you finished the game with and do it all again against bigger, nastier opponents), awesome.
- play as the rebels mode, awesome. (see above point for more stories/missions point)
- unique enemy ships, awesome.
- unique events, awesome.
- unique crew with unique perks and unique looks you can pick up from unique events/ships, awesome.
- unique equipment you can pick up from unique events (ala flesh beam, mini med bots, etc) awesome.
- more diversity of crew icons (8 for each race ideally), awesome.
- autofire per weapon, awesome. (more than this'll be overkill, you CAN pause the game at any time afterall.)
- remember names of crew/ships/where they stand to load in the hanger ready from jump 0, awesome.
- fight against multiple ships, awesome.
- co-op mode where you and a friend form a mini fleet to go rampaging through an even more hostile galaxy, awesome. (will require multi-ship combat)
- co-op mode where both ships play on the same map but can take different routes, awesome.
- ingame pedia with all the ships, weapons, augmentations, drones and crew you have discovered in your playthroughs.

Don't screw with the core mechanics, they are rocking. (except for per weapon autofire ;] )

Don't add a bazillion weapons, drones, augments, systems, etc to the game just for the sake of having more. Add a bazillion things to the game but don't make them available through looting and shops. Have them tied to unique random events, unique ships, unique distress beacons. the more you play, the more you see.

For the unique named ships, specialise and set these up to showcase a particular playstyle that players can then emmulate.

For the new stories/missions. Taking out the timer for finishing the sector is a bad idea, because it removes choices from the player. Adding new timers for different missions could be interesting though.

I'd love a sandbox mode that just went on for ever without a final boss, slowly increasing the difficulty, mini bosses and such.

An endless mode; as in, no rebel fleet chasing you and infinite sectors. Instead of giving you the sector map option you could just press next sector and another is generated and the other wiped from the memory. There would have to be bosses at some points; maybe every ten sectors you encounter a powerful ship like the Impossible Pirate from the demo?

My ideas so far:
- Crew gear (weapons and armor): customizing certain crews to be even more specialized aside from experience. I imagine weapons with different effects to make teleporting crews more interesting. Fire weapons, stun guns, basically more dps guns, or first aid gear so that they can heal whilst on enemy's ship. In terms of armour, obviously gear to breathe in rooms without oxygen, gear to become immune to fire, more defense against intruders or enemy ship attacks.

- Role play extras: buy bunks, kitchen (room for chef to create buffs) for empty rooms. (Also allows hardcore mode where they must be fed to survive). A doctor class crew isn't bad as well, heals nearby allies. Garden rooms.Ways to paint ship according to faction.

- Some sort of orientation arrow to show which direction your weapons will shoot towards enemy, to allow users to aim and shoot down their defense drones. This usually happens randomly, or so far I have not seen how to manually target enemy defense drones.

- Co-op mode or dual ship mode: Basically doubling most aspects: double the enemies and trouble. Introduce a range of support stuff: Friendly repair arm, allow transporter to send crew to ally ship, allow temporary attempt to shield ally from enemy fire. Different fleet orientation to increase dodge/morale/damage. I.e. revolving around target increases perpendicular velocity, which means more dodge but less weap accuracy.

* Obviously, I'd like for a longer play mode. However, the longer the game drags on, the faster the player will hit the upgrade cap where they have everything maxed. If enemies past this point, then it becomes the same old grind fest, and combat becomes meaningless. This will make the game less interesting (although more focus on choices then), but still something I hope can be added as a new mode. Unlimited upgrades will need a lot of consideration.

-A surrender option would be good. Just like the enemys have it. Then there is a possibility to get out of a lost fight.
Like give the enemy an amount of scrap and you have a chance they let you go. (the more scrap the higher the chance)

-And following that thought the option to send out a distress-signal while fighting would be also cool. It could have a 20% chance to get a ship to help you in a friendly sector. (text message and enemy ship gets random damage)
You'll also have to pay them in scrap and for the signal so it doesn't get spammed.
