i've been thinking about this whole modding thing. How a creator of something might think on this. It's their baby, must be hard to see it change so. Especially the huge departures, or near complete overhauls. For some games it's almost like the devs make a game platform. And that might be a way to look at it. Some modders tweak the core game. Others make miniature and full blown expansion packs. Some outright make new games. Civ3 & 4 have been my passions. Modding (the playing of) had much to do with this. And i think had much to do with their success. Yet always i wanted to buy the next one. The only thing which stopped that, was the steam requirement for Civ5. Mods never limited me from buying expansions and sequels.
i say, from my limited perspective, that you ought just roll with it. Let the gamers plot the course, while remaining yourself fully in the drivers seat. Heh but i only have gamers view and my own window through gaming is limited.
If you were to release editor tools, i would buy it simply to support this game. Editor tools being different than modding. A way for regular joes to tweak the looks of their ships, add some RPG elements and more. Over ten years of following the civ community at CivFanatics, i understand that many gamers are weary of installing 3rd party mods. And many just don't want them. Perhaps a direction for FTL to take, is to work on an editor and MP. Release as a quick mini-expansion pack. Include as a bonus, a few community mods.
