I tried doing a Flagship Boarder only run, I got to him and took out all his weapons, but after that I didn't have any missles so I couldn't take out the medbay, and ended up beaming over all of my crew to their deaths. I think it would be possible if you can some bombs you knock out medbay and heal your guys.

boarding is amazing on the flagship because the weapons are in their own isolated rooms makes it really easy to take out and if you kill a majority of their crew it makes it harder for them to repair in later stages

Teleporters are amazing quite frankly. You really need Mantis crew aplenty though, two as a minimum, I tend towards four.
The flagship is made basically trivial with boarding. Since the weapon rooms are all isolated with one crew member, it's a free board-kill, just beam a couple of any kind of crew member in and you'll win through numbers, ultimately disabling the weapon.
That's actually the most broken way to defeat the flagship right now. In the first phase of the fight the flagship only uses its main weapons, so disable those then set about killing the rest of the crew (they don't respawn between phases). Bombs are the best for this since they inflict no hull damage, fire bombs even better. Kill all the crew and you've won. For the second phase and third phases just beam your guys aboard to disable weapons and shields, it makes it absurdly trivial.
Oh, another incredibly mean thing to do: Use fire starting weapons (fire bombs being best of course) combined with rockmen boarders. Good luck putting out the flames while fighting them!
