To remove backups do the following:
For SMM - Slipstream Mod Manager:
Delete the following files:
SMM/backup/data.dat.bak
SMM/backup/resource.dat.bak
Next time you run SMM, it will create new backups.
For GMM - Grognak's Mod Manager
Due to the way the Grognak's Mod Manager works, there might be glitches if you try to reinstall mods on a freshly updated FTL version, unless you follow the steps below!

Long story short:
After updating FTL, delete:
data.dat-unpacked (v1.5 or older)
resource.dat-unpacked (v1.5 or older)
data.dat.bak
resource.dat.bak
Only then use the Mod manager to apply any mods you like. (The mod manager will create new .bak of the up-to-date FTL version).

When updating a Mod-Manager do the following:
Before you update or replace a Mod-Manager, restore backups so the next manager will see vanilla dats as it makes its initial backups. Simply run SMM or GMM, do not select any mods at all, and click Patch. This will restore vanilla files.
If you have not yet done so, it's highly recommended that you restore backups made by GMM, delete all files used by GMM and start using it's succesor SMM.
To forcibly restore FTL to a vanilla state:
For the standalone edition of FTL:
- uninstall the game.
- delete the folder it was installed in.
- delete SMM backups.
- reinstall.
For the Steam edition:
- delete your FTL/resources/ folder.
- delete SMM backups.
- use verify cache option in Steam.
This is usefull if your resources get corrupted. This does NOT remove your profile or reset achievements/unlocks!
