If you're interested, then this is the paint.net plugin I used to convert the images to NES palette. The background images and planets received some dithering as well. However, the closest NES colour to the purple pirate paint was grey. Since that didn't look too good on greyish ships, I changed the pirate paint up a bit

Does this work alongside any mods? or does it only change the vanilla sprites?

Yes, it only changes vanilla sprites so it is best used with vanilla FTL.
It might just work fine with some other mods as well. How it will work, will also depend on your mod order in SMM.
