I like the hull designs, very well done.
But the ships themselves... well they need to be made harder to fly. I just absolutely wrecked the Flagship with the Blue-Jay on Easy without taking much damage to anything really.
I think I'd get the same results if I flew on Normal.

4 shots every 5.5 seconds (the Red-Tail is 4 shots every 10 seconds by comparison) with a Boss Missile Launcher (Roughly 20 seconds at 2 bars, 10 seconds at 4 bars).

I'd fly the other ships but considering just how powerful the Blue-Jay was, I can't see it being a very challenging run.

Also, you need to fix up the station positions for pretty much every room and maybe not have them overlapping with the doors. The overlap I can handle but the positions? I'd expect my crew to be standing where the console is actually located. It helps with knowing where to position counter-boarders.

The blue-jay is definitely the strongest, i might Nerf it.
Also i can't believe i forgot to fix the stations -_-

Just completed a run with the new Blue-Jay! i won on easy, but with only ~5 health left(out of 25 so gui is messed up)
Normal mode will make it a real challenge XD, but i wan't more firepower XD oh well it's pretty powerful.

Did you by chance remove the station inside the Clone Bay so you could make it a 4-tile Clone Bay?
That station indicates where the tank should go.

WOO! beat the flagship without an OP cruiser. got lucky this time. had 2 halberds and 2 burst 2s. powered both bursts and one beam for 1st and 2nd , then did the one burst 2 beam combo for the third phase.
