Would you please be so kind a try not to enlarge the emerged (&solved) mixup?

1. CE Infinite isn't "beta" afaik....
2. It's The Endless loot-addon , which is marked as "beta", and which is, for unknown reasons causing the current problems. CE & CE Infinite work & worked fine & stable here for several versions...

My mistake, though I wasn't trying to 'enlarge a mix up' as you put it o.o

Edit: I just said the above as I didn't install EL at first because the first time I tried to it hung during patching, so I figured I should try again without it, so whatever my problem is it's not related to EL

Balfuset have you deleted the SMM .Bak Backup files as the game has been updated?

Yup, cleared the entire contents of the backup folder before re-installing and re-patching

if you have the steam version then you may need to delete the backups then verify the game cache it may re-download if it does try to install mods afterwards because the rapid.xml crash is normally to do with game update as when my game updated deleting the .bak files didn't work as installing Vanilla ftl would load captain's edition then crash with a very similar if not the same error

Unfortunately I don't have the Steam version, but the .exe installer download from the Humble Store. Though to be fair just uninstalling and reinstalling should be a much easier way of doing the above than the equivalent local game file verification process through Steam.
